O interior, de nave única, apresenta um opulento programa decorativo rococó, repleto de estuques policromados e estátuas de mármore representando doutores da igreja, dispostas sobre os pilares que ladeiam as oito capelas laterais, abertas no registo inferior.
O tecto que cobre a nave foi pintado por José Malhoa entre 1897 e 1899, representando a Assunção de Nossa Senhora junto aos rios de Constância. A capela-mor, coberta com abóbada de aresta, possui retábulo de mármore policromo, e no programa pictórico destaca-se a tela de Nossa Senhora da Conceição, atribuída a Domingos Sequeira.
