Secara administratif, kawasan ini termasuk wilayah Kelurahan Kapuk Muara, Kecamatan Penjaringan, Kotamadya Jakarta Utara. Kawasan yang berdampingan dengan Perumahan Pantai Indah Kapuk ini, hanya dibatasi Kali Angke dengan permukiman nelayan Muara Angke. Pada sisi utara SMMA, terdapat hutan lindung Angke-Kapuk yang berada di dalam wewenang Dinas KehutananDKI Jakarta.
Semula SMMA ditetapkan sebagai cagar alam oleh pemerintah Hindia Belanda pada tanggal 17 Juni 1939, dengan luas awal 15,04 ha. Kemudian kawasan ini diperluas sehingga pada sekitar tahun 1960-an tercatat memiliki luas 1.344,62 ha. Dengan meningkatnya tekanan dan kerusakan lingkungan baik di dalam maupun di sekitar kawasan Muara Angke, sebagian wilayah cagar alam ini kemudian menjadi rusak. Sehingga, setelah 60 tahun menyandang status sebagai cagar alam, pada tahun 1998 Pemerintah mengubah status kawasan ini menjadi suaka margasatwa untuk merehabilitasinya. Perubahan status ini ditetapkan melalui SK Menteri Kehutanan dan Perkebunan No 097/Kpts-II/1998 sebagai Suaka Margasatwa Muara Angke dengan total luas 25,02 ha.
