The left (this ferry) is where the white tents are. It takes you to honmura (from what I can gather). Running at different times.

The place on the right (the larger ferry) goes to the other port.

People speak English well at the larger ferry port station and were very helpful...

Great port to get to Naoshima. Make sure to look at the timetables. There is a ferry which is massive. It can take trucks and bikes. It's much more comfortable. If you take the small passenger boat, it's slightly faster but it's not comfortable at all. I would only take it as a last resort. It's also a few minutes walk away from the ticket area so plan...
