Cafe Bain Marie is a cosy but smoky French bistro/Japanese izakaya that has plenty of vegetarian and vegan options marked on the menu. The menu is in Japanese but there are photos and the friendly owner spoke enough English to explain them to us.

My mother ordered a vegan course, and I ordered a lacto-ovo course. Both were delightful experiences, with lots of local Japanese vegetables and hints of French cuisine techniques.
There are meat&fish menus too, so if you are vegan and your friends or family members are not, you can still enjoy the place together.
Just make sure to call early, because the owner runs this place alone and seats are limited. (Max. 12 seats)
