I am in the same boat. Not sure why but any time I place a pickup order, I wait an extra 10 to 20 mins after pickup time for the order while people walk in and are taken care of immediately and leave while I sit and wait.
Just don't think they have a system in place to handle the online orders until there is a break in walk in customers. Can easily be fixed with training the employees to work in the orders as they go vice when they get a chance.
Update: Confirmed my suspicion with the employee after walking up and getting in line to have them make my mobile order 20 minutes after I was supposed to pick it up [at least it was fresh]. Employees are trained to do the customers that walk in first and when they are done, deal with mobile orders or they will be in trouble. That means this falls solely on the manager for training this way. So if you put in a mobile order, just get in line anyway as then they will make it in front of you which I know defeats the purpose of a mobile order in the first place but it is the only way until management corrects their errors as this is the only subway I know...

She was snappy, complaining about online orders in front of customers. My son asked for extra lettuce (never had a problem at other Subways) but she said she couldn't because she couldn't close the sub if she added more on it. I made three subs a meal, the fourth no meal. She came over to the cash register and commented to me that she thought I got a fourth cup for soda. I said no I didn't. The receipt wasn't rung up correctly. I didn't even want to bother dealing with it at that point. Just a very strange experience. Even my teens said it was an uncomfortable experience. Read moreOur Family placed two separate order on the Subway app for Canal Fulton Ohio Store. Went to pick up our food at 5:50 and only one order was completed. They closed at 5:30. We had no Idea. They only put a piece of paper on the door. I told the lady the order is already paid for. Her response was to ask for a refund from the app. However there's no option to do so. She then replied you'll need to call customer service. I asked her for the phone number and she was unable to provide it. It seems they always close right at dinner time. Such a shame.
