Seems like a complicated and dfficult to understand system here but it is actually super easy. If you want to pay by card you need to go to the customer service desk who can also do your purchase duty free if you spend more than ¥5000 and this excludes grocery (food and beverages) items which are cash only and can be purchased at any check out.
