These guys are the best. They know my usual, and my voice so when I call, they know just what I want. And it's there when I get there (10min). They recently renovated and it's so clean in there. They put their money back into their business, as opposed to letting it go to pot like a bodega (much love be unto them as well).
I'm glad I live so close to Line, and probably eat here like... bi-weekly (the bad version).
That said, my one complaint is that they close so early! I know you they have been open later some days, and I'm highly appreciative. But why stop there! I think if you catch the full commute crowd, you'd get a lot of footraffic. Additionally, you could pick up a lot of customers, I'd think, from people going out on weekends. In comparison, for instance, I've only been in the bodegas across the street twice...
Smith 9th Street is one of the busiest stations around because it is the only subway nearby that links the edges of three neighborhoods: Gowanus/Park Slope, Carroll Gardens, and Redhook, which has a bus to/from S/9th. Also, W9th street is the only crossing of the Gowanus for many blocks and a key connector to the Highway from a huge swathe of BK (Park Slope, Gowanus, parts east, even). So there are a LOT of cars, which may not be as important in NYC, but visibility counts.

I got the everything whole wheat bagel with plain cream cheese and lox after my kickboxing class (Don't judge! A girl needs her post-workout protein and carb fix!) and was surprised at how cheap it was. $6 for slices of lox with your bagel! Yeah, I didn't get it with scallion cream cheese or slices of red onion and capers, but I'd definitely give those up to pay $6 versus the $11 dollars I pay at most places to get real smoked salmon with my bagels.

Always fast no matter how busy, super respectful, laid back dudes who can either leave you alone when you're grumpy and hungry or chat about the weather. Prices are reasonable and I'm always surprised by how much they put in the bagels! The coffee is pretty decent, typical self service machines but it beats Dunkin up the street by far. The muffins they carry are heavenly and they also have cookies and other things that are equally as lovely.
