This can be considered the Godzilla Merchandise Headquarters in Tokyo. It's a must-visit, non-skippable stop for tourists looking for a tax-free Godzilla haul. The store is a bit small (it's like a corner store in a mall), but you won't be disappointed in what they carry and what it features. When I went, they had a Minus One Goji statue on display you could take pictures of and pose with :)
There's every sort of piece of Godzilla merch you can think of they have- from books I haven't been able to find or order in the United States for a decent price, to exclusive items only found in that location. They even have an Eki stamp station for your stamp book- but unfortunately when I went, the stamp pad was out of ink and I couldn't get a stamp (strange that they didn't have a replacement ready to go?) Shirts, bags, stickers, energy drinks, books, prints, figures, capsule machines, drinking glasses, post cards, stationary and more!
Not only do they have a nice selection of products, several historical Godzilla items are on showcase here.
Also, a quick note to foreign visitors- you do have to purchase your own shopping bag (as you do for most stores in Japan) unless you want to carry your items around without one. I ended up keeping the bag I got (pictured) and...

It's a small space in Marui Annex, but the limited space is filled with a lot of Godzilla goods, which makes me happy. The variety of T-shirts in the back is breathtaking. There is also a display case in the front corner, where you can enjoy a Godzilla drawing by director Takashi Yamazaki and a diorama of Godzilla published in Hobby Japan. I purchased a soft vinyl, and was pleased to see several identical pieces in stock so I could choose the best one for my eyes. It's a good little store tucked away in a corner of a huge building full of tons of other varieties of different stores. Plenty of selection of Godzilla items, including all the monsters. From expensive Figures and apparel to more affordable items, you will find something here you like. I couldn't bring myself to buy anything because we had such a short time in Shinjuku,and so many things in my bucket to see and do, and I didn't want to carry around any merchandise.
