You will simply charged by hour until you hit the max rate. So I suppose that is what they mean by "fraction", quite tricky. I think they do give you the 10 minute grace period to pay for parking and drive out but don't wait until last minute because it could take longer that. But be warned, sometimes it can take up to 40 min so there's no way to plan accordingly.
You can reserve parking online for a flat rate of $20 on weekdays and $25 on weekends, which I do because street parking is almost impossible here and I am not Superman. Sometimes finding street parking near Ghirardelli and Fisherman's wharf is doable but such a rare sighting at the pier.
Some restaurants (listed on the Pier 39 website) validate for the first hour. There is a walkway on the third floor of the parking garage that takes you straight to the entrance of Fog Harbor Fish House, which was convenient for me as I had a lunch reservation there.
